You can queue up to 30 PDF files at a time for a single merge. If you need to combine more than that, merge the first batch, download the result, then add it back into the queue alongside the remaining files and merge again to build up a larger combined document in stages.
Files are merged in the order shown in the list, from top to bottom, with every page of each file included in its original sequence. Use the up and down arrows next to each file to rearrange the order before clicking Merge, and the preview will always reflect exactly what gets downloaded.

PDFs that require a password just to open can't be merged, since the tool can't read their contents without that password. PDFs that only have owner or permission restrictions but no open password can usually still be merged without issue.
